I occasionally get a misfire slowly coming off of idle, charecterized by the audible 'Pa-TinG' through the stacks. At times, stalling the engine. My bike had always done this! Even with the spare engine installed? My guess is the tps? Or perhaps ignition timing is too advanced down low? Does anyone else experience this as well? Any fixes?
Tps was set up properly.
Tried a few different maps/eproms.
Pickups tested fine? Played with gaps.
Seems to happen more when hot.
Any suggestions?

it's too lean i'd guess. have you adjusted the idle trimmer richer.

I'll try that Brad. It used to do it with the FIM UM 031 chip as well? My current chip is a 038U with 6% increase all over. I'll richen it a bit and see if it helps.

Remove the airbox, start the bike and have a look at the stacks. If when your misfire happens you see combustion light in the intake (vertical cylinder) you should have the throttle bodies syncronized as it's a bit of surplur air in the vertical cylinder.
